I just had the same error trying to downgrade my HTC Desire back to it's original carrier ROM. I had extracted the "rom.zip" from the carriers RUU, renamed it "PB99IMG.zip", put it on the SD card and booted the phone to the bootloader. All looked good until I got the same error ""Main Version is older!".
After reading the first post in this thread I decided to look inside the PB99IMG.zip file. It's just a regular zip file, so I uncompressed the files from it. In there was a file called "android-info.txt" and in that file was the line "mainver: 2.26.841.2". I edited that line so it read "mainver: 1.26.841.2", re-compressed everything back up in to a PB99IMG.zip file, put that on my SD card and it all worked -error gone!
So the moral is, you can fake a lower "mainver" in your files to get around this problem.
